In CCleaner

I run cookies box checked for deletion.

However you can go down left side and click on the options button then select cookies.

There you should get a split screen where you can select and move which cookies you want kept and which you want deleted when CCleaner is ran. 

Are you sure CCleaner is wiping the cookies or do you have Firefox set to dump them upon exit?
