Update.  My local John Deere tech suggested I replace the wiring harness from the WAS back toward the tractor cab.  Especially if had green factory paint on it.  After replacing it the tractor calibrated and runs perfect.  He said he had replaced several of those.  The paint baking process supposedly was hard on that cable, it will test fine but cause strange problems.
