Ok, interesting. So here's what we know, based on what you've said:
1. The motor is ok (runs when powered directly).
2. The fuse is good (replaced with a new fuse).
3. The auger never turns, neither triggered by the proximity switch during operation, nor for 30 seconds when the separator is turned off.
I'm going to lean toward a bad ground, but that's just a guess.
With the KEY on, you should have power at Pin A on the proximity switch (pin C is ground). You should also have 12v at Pin 87 on the bypass relay. You should also have 5v into the proximity switch pin B. When you cover the proximity switch, this 5v should drop to 0v because the switch closes and grounds that voltage to Pin C. Check those voltages and report back...
