Correct. Use a rain gutter on the barn roof.
The OP didn't say where he was from. If here, snow occurs in small enough amounts that it's not worth worrying about. In Minnesota, maybe the snow is significant enough to not want it in the pit.
Better that the manure gases go over the roof rather than under it, is my thinking.
