I think Fred is on to the problem. The alternator will not charge unless it gets 12 volts to the field and this line is usually switched so you don't run the battery down when the tractor is not running. You might try a jumper wire from the battery to the field post on the alternator and see if it starts to charge.
This does not apply to self-excited, "one wire" alternators.
