The $50k repair bill is largely labor to remove, split the case open and and install. Parts cost isn't a big consideration after getting that far into it. If there is a gear with a missing tooth, replace the mating gear as well because it will have been stressed beyond normal carrying the load of the missing tooth gear and may also have wear marks.

Tough call on what to do. The downside of ignoring is catastrophic transmission failure that contaminates the entire oil system requiring replacement of coolers and pumps, sometimes more which really adds up fast in cost. And if the system doesn't get cleaned out well, the transmission is at risk of hurting clutches and other components with metal flowing through and getting stuck in the control system.

If Deere will help cover cost, I'd pull the transmission and fix it. Peace of mind in knowing it's good.
