Sounds like your hvac guy is very knowledgeable and is wanting to make the house as efficient as possible since there is probably not any duct work in existing house no way to get the forced air and the return up to the second floor from the basement otherwise you could use one unit but zone it. You will not be disappointed with what he is proposing it is the correct way to do it.
