There are a couple of solutions in SMS. If you'll right click on the harvest data in the management tree and select "add simple analysis," you'll get those options. I would pick optimize swath widths, check the second button and uncheck the third. This will delete all of the overlaps. You could also use filter and get rid of all the zeros.
