Ideally you want to clone your whole drive to the new SSD. You want the programs to run from the SSD as well, they'll load a lot faster from the SSD.
If you have a substantial amount of data, then you keep an old spinning-disk drive for data storage because the cost per GB is much cheaper than SSD, but otherwise you thow one SSD in the machine and that's it.
