When we got our bread machine I could not make anything that wasn't short and dense. Instructions said yeast on top of flour. Somethings that have made a difference: Warm water rather than cold, Yeast in the water and honey mix, then add the flour. If you use certain flours you get a denser bread. Whole wheat vs 1/2 whole wheat and 1/2 bread flour. Adding the bread flour helps get a taller, lighter, smoother bread. Rye flour gives a very dense loaf, cut with 1/2 bread flour = better result. Spelt gives good bread, but you want a short cycle or the bread will all be on the bottom of the pan. Spelt doesn't have all the Lignin that wheat flour does, so kneed the bread less if you want it to rise (or add some wheat flour to the mix) . Because it has less lignin it can digest easier for some people.
