Sounds like your well is under the influence of surface water rather than a confined aquifer. If that's the case, your problem could b comong from anywhere.
Like others have suggested, a uv light is a good solution. If u choose to install more treatment, place ur ro system closer to the source, then uv light, then chlorine. If you choose to chlorinate, ul want to get the water as clean as possible prior to treatment in order to avoid byproducts and off flavors. (:
