Drive your line going one way and mid-pass mark the edges of your tractor tires. Go a ways and turn around, come back on the same line and stop in the same spot. Do your flags (tracks) line up perfectly? This will tell you if your tractor offsets are good and steering system is good. If your tractor can do that w/ 0 lateral offset you know you've got a planter trailing (or alignment) issue. 

Exactly, start with the tractor.  x+y=z.  You are trying to find z with two variables.  Eliminate one.
Then, measure each individual row to row on the planter.  And then measure from drawbar or something centered on the tractor to each outside row, if they aren't equal everything will be messed up.
Have you done a hard reset like I recommended, I have had the exact same thing happen and both times a hard reset fixed it.
