This sounds like some sort of serial port "handshaking" protocol. Look for a configure item for that port called rts/cts or anything else you don't understand and try turning it OFF (or ON). If your GPS unit will not do what you want now, you can not screw it up any worse by experimenting, just write down what you change and only change one thing at a time.
