Don, I think you have described the second tough problem for Variety Locator.   I know that we processed several Insight logs this last fall that cause similar issues in this situation.   But, we were able to make some changes to the FODDs and handle both pretty well for unloading data.

I didn't see a big problem with GS2 VL in 2006 with the situation you described.  I wonder if they addressed it.
