The GS2 can support multi-part boundaries... well, the GS2 FODD can support multi-part boundaries. But, you are right, there is a difference between two boundaries, and a single boundary with two or more parts.
The GS2 FODD doesn't use shapefiles, so I'm not quite sure what FODM messages you even saw, but I'm glad you got it going.
