Yes, it will change your A-B lines.
I'm in the same position as you - kinda between a rock and a hard spot. Do I enter in the proper base station coordinates so that the logged data aligns with the GPS field boundary or do I leave it as is and have my elevation data 100 ft. off? Either way it's a pain in the rear.
