I'd rather, again no personal experience, go with the settling pond as the engineer is suggesting in concept, except to use manageable culverts/outlets to give control on the flow between the primary and secondary areas. Couple pipes with gates would give you the option to hold more or less in the primary area, such as when a heavy rain event brings a lot of silt down that may outrun the primary pond's normal ability to drop the silt and then you'd want to be able to retain that volume longer in the settling area.

Too bad the original engineer did not adequately sample the water and/or otherwise take into consideration for that with the initial project, but perhaps was not aware of the potential issues with the pump...

With the costs involved, I would want to do some testing to see what it takes for the silt to drop out (how still it must be and for how long). That way you'd have a better probability of success with the 2 stage pond.

If you are planning to add additional draw, would adding capacity to this pond be required? If so, that would be another reason to go with the 2 stage setup.
