NW of Lincoln, NE | Most likely they aren't getting enough light. They're reaching for the sun and get spindly as a result.
It's also possible that it's too humid wherever they're growing, or the soil is kept too wet. Seedlings can get "dampening off" which is, I think, a fungal disease that attacks the main stem and weakens it while restricting the ability of the plant to move nutrients and water through the stem.
It might help to poke a few holes in the bottom of each egg cup, so that the soil isn't saturated at the bottom, and let the soil dry enough so that at least the top quarter inch or so is dry before you water them again.
