You never said what yield monitor, but I'm guessing Pro600/700?  If so, those tend to have issues when doing split planted variety tracking especially if the rows aren't perfectly square to N-S or E-W. (since it grids them) Just how the software was made in them, not much you can do. Others have had similar issues and I'll stop there. 

Other monitors do a much better job, but the Pro's aren't great when it comes to tracking splits especially if on the contour or not perfectly in line with the grid squares.
