Is your Base Surveyed in? Is the base station Antenna GPS coordinates correct for where it really is?
If not I bet that is your problem.
I have seen this many times. If the base itself is not surveyed in then everything you do will be off how ever far the base is off of where it really is.
Get your base surveyed in then things should lineup later down the road.
