main reason we were told to run it down is it is easier to plug the feeder house than slug the rotor. I have seen guys plug the rotor from the drum being up in gren stem beans. I think with it down it can grab them easier and helps to even the flow out.

Run it up for corn so you are not trying to crush the ears and damage the kernals
