Yes, you want the block to cool off. It could be warm, and you're still ok, but if there's a spot on the block you cannot comfortably hold your hand on it, it is still too warm.

If you open the radiator and the block draincocks, it will cool off twice as fast with the water out of it.

If at first it doesn't come clean, keep on flushing until it does come clean. As already mentioned, remember to open the heater valve all the way.

After the last flush, if you are planning to fill with 50/50, take loose the heater hoses down low on the engine. I think there's a good place to do it near the starter. You can use an air wand to blow about another quart out of the heater core. Maybe it's a little OCD to pay that much attention to detail, but when I've taken the time to make 50/50 from concentrate and distilled water, I like to start from totally empty.
