Contract should have included language about inspection of structure, though there would have been no way to specify cost up front. Language should have been included in the contract to specify how Change Orders were to be handled.

Certainly you should pay for the extra framing work- labor and materials- as if it was done after tear-off and before sheathing. How the two of you come to an agreement about the double work of re-tearoff and re-sheathing will be a test of your morals and his business skills. A good contractor knows that extra work is a pain (messes up his scheduling) but extra work is extra work- it's part of the business. If you're not there and he's not there to supervise, then you both should share responsibility for making things right. He wants a referal and you want him to answer the phone if you need repairs in the future. You both have a stake in an amicable outcome.

You are, in effect, the General Contractor. You need to be around to check things, especially as it sounds like you knew there would probably be framing to repair. Especially you should be immediately available for consultation, should he have any questions. On the other hand, you do need to keep out of the way and let his crew do their work. It's a tough balancing act, but ultimately, it's your home...
